Whatever is going on has nothing to do with the sexual encounter with another man 2 years ago. Gonorrhea never lasts 2 years, and rarely causes urethral infection without symptoms -- i.e., if you had gonorrhea back then, you would have known it.
Your symptoms are possibly consistent with an STD like urethritis (NGU or chlamydia), but they are more suggestive of a possible prostate gland problem -- especially if the "discharge" indeed was urine.

Parts of your experience however did, apparently involve some trauma. As such this may be a partial explanation for your rectal symptoms. As for your cloudy urine, if I understand your exposures correctly, you are not at risk for genito-urinary STDs and need not worry. If these symptoms persist you may wish to discuss them with your doctor, looking for other causes.
Clarithromycin isn't the treatment of choice for any STD. However, it would effectively prevent most cases of gonorrhea, chlamydia, syphilis, or nongonococcal urethritis (NGU). But not all.
Antibiotics, including clarithromycin, have no effect on viruses and therefore cannot prevent herpes, HPV, or HIV.
One 1 dose pill to treat Clamydia (not sure of the name), then two pills to take for seven days (got this treatment twice), then levaquin for 10 days, then clarithromycin or something of the sort for a 14 day period. Still, I have symptoms of itching. Not as much of the burning during urination and if anything there is only clear-ish discharge but I can't tell if that's from what I have.

But if treatment was to be given, the drugs you had were just fine. Clarithromycin is just as effective for prostate infections and urethritis as is erythromycin (of which EES is one type).

My mom was recently diagnosed with Hep C associated cirrhosis. She has had some complications, including esophageal varices and ascites. She remains fairly well compensated and does not exhibit symptoms such as fatigue or confusion.
During an endoscopy her doctor also noticed an ulcer and tested her for H pylori (which was positive). He's prescribed Prevpac to kill the bacteria and heal the ulcer.
I also have a constant small balanitis (one small slightly painful spot on penis glans) since July (started after a week of Clarithromycin prescribed for cold) which does not react to anti yeast, abx or noninflammatory ointments (protopic etc). Im negative for Herpes (2 serologies, 1 virus culture and 1 rt PCR) and HPV (1 rt PCR Swab).
Having diarrhea after antibiotics is not rare, but also not normal. I recommend you to have stool test for C-diff and for occult blood.
Having problems with breathing is probably from the acid coming up into your throat and then down into lungs. You should fix this promptly, it may damage your lungs (aspiration pneumonia, with lung scars).
There's another possibility - alergy to one of antibiotics. Would you say you have any lips or face swelling or skin itching?
As fas as I know, nexium (esomeprazole) only interferes with biaxin (clarithromycin). It heightens the amount of esomeprazole by inhibiting the degradation of esomeprazole. A MD prescribed 2 grams of azithromycin one time for this a week ago. I also have had a previous bout of prostatitis due to Proteus (years ago). My questions are 1. What was my risk of stds (gonorrhea, chlamydia, HIV, NGU could happen), 2. Would this medication address the STDs and 3. Do I need a "test of cure"?
