I don't have allergies of any kind and I'm in excellent health and I can learn to live with the smell of fresh baked bread in my nostrils.. I mean it could be owrse.. still I think I should get someone to check this out especially as I read about Phantom smells being a possible side efect of brain tumors...

You cat is still young. Find a veterinary surgeon in your area who can place a peg tube directly into your cats stomach, so that he can be tube fed. Have that vet take blood to do a test for Bartonellosis. Request that your vet place your cat on Zithromax. If you are not interested in having a peg tub placed than you must have your cat force fed and placed on IV fluids, at least, at an emergency hospital.
Appetite stimulants such as Periactin can be given simultaneously. An antibiotic which is suitable for disease in the mouth, such as Clindamycin or zithromax should probably also be given, since it is possible that the ulcer could be caused by Bartonellosis or other oral bacteria. Alternatively, a steroid can be given, along with a antibiotic. Steroids can increase appetite. Force feeding and sub-cutaneous or IV fluid therapy may be necessary to avoid dehydration and fatty liver disease.

I have three barn cats, all of which had conjuntivitis last year, right before I did--which is a symptom of Bart/cat scratch. The whole, do you have cats question never came up though, so I never thought about it...but we definitely fought with the pink eye around the farm last summer--and in July-BOOM I get hit. Totally glad Bart was in the mix now that I read up.
I took him to the vet. His wbc is very high--75K. He has no fever. XRays show no fluid in lungs or chest cavity. All other blood tests are normal. No Feline Leukemia or peritonitis. He is on two different antibiotics-baytril and amoxicillin. He is on Furosomide. He was given a long acting steroid shot. He still sounds like a percolating coffee pot (but does sound a bit better than before) and he isn't eating. I am force feeding him at this point. He does drink water on his own.

Giving Lysine (the amino acid) would help for a suspected Herpes infection, and the amino acid is very safe since it classified as a food component. A lot of people may have gotten Bartonella before they even got Lyme, if they were around cats or even dogs that carried ticks or scratched them. Babesia is also even more prevalent in ticks than Lyme, and is very hard to test for since the testing is done for the most popular form, Babesia Microti, and there are many more strains out there.
It can appear in both genders, but in women it usually coincides with their monthly cycle. Given all the symptoms you describe, I'd guess you need something in addition to or instead of Doxy. Doxy just isn't going to finish off a late stage infection by itself. I know someone who took Doxy only for 3 years and the last 2 saw no improvements. I must say I don't have that kind of patience. It sounds like you have done a lot to control or get rid of the hives, but I don't hear anything about finding the cause of the hives. Hives are generally caused by something you are eating. You can see an allergist to get tested, or you can remove one food or food group out of the diet for at least 2 weeks and see if that helps get rid of the hives. A food group in this instance means "wheat", "rice" or "oats" products.
